Brad King ddec29c52d BUG: Changed include and link directory paths in cmMakefile back to std::vector because there is an order dependency. Only cmMakefile::AddIncludeDirectory and cmMakefile::AddLinkDirectory should be called to add directories to the paths. Ian Scott b24861d895 Removed the Uniquification of the include and link directory list in FinalPass, 
and achieved the same effect by makein m_LinkDirectores and m_IncludeDirectories
a set rather than vector

Amitha Perera e169953e92 ENH: Source and header file extensions are in variables in cmMakefile. 
AUX_SOURCE_DIRECTORY will only add files that have a "source" extension.
